Cunningham returned to his alma mater as an assistant coach from 2003-05, where he specifically worked with middle-distance runners. During his time there from 2003-05, the Tribe qualified for the NCAA Cross Country Championships twice. He left William & Mary in 2005 and coached the D-I Texas-Pan American men's and women's XC teams to significantly better team performances in the South Central region, including having an individual finish fifth at the NCAA D-I XC Championships (and fastest American collegian at 10,000m in the spring).

Cunningham has also coached at the Winsor School in Massachusetts, and at Lake Braddock Secondary School in Burke, Va. Since 2008, he has also coached as part of the PR Training Programs in Virginia, where he supervises various athlete groups training for competitions from five kilometers to 50 miles in distance.
